Water pooling in a raised bed is almost always a soil problem, not a bed problem. The fix is amending the soil structure with coarse perlite or grit — plus checking whether the bed has a clear path for water to exit at the bottom.
The whole point of a raised bed is better drainage. When a raised bed waterlogged, something has gone wrong — usually with what’s in it. Here’s what causes it and how to fix it, ordered by effort.
What good drainage looks like
In a well-built raised bed with a proper growing mix, water applied to the surface should:
- Soak in immediately — no puddling on the surface
- Drain through the profile within a few minutes
- Emerge from the bottom within 10–15 minutes of a thorough watering
- Leave the soil moist but not saturated within an hour
If your bed doesn’t meet these criteria, something in the drainage chain is broken.
The most common causes
1. Wrong soil fill
The most frequent cause by far. Filling a raised bed with native garden soil, cheap bagged topsoil, or pure compost creates a dense, compacted mass in the confined raised bed space. 2. Compaction over time
Even a well-built raised bed soil compacts gradually. Rainfall impact on bare soil, organic matter decomposing, and foot traffic (stepping in the bed) all reduce pore space over multiple seasons. By year 3–4 without annual compost top-dressing, a bed can have noticeably worse drainage than in year 1.
3. Impermeable base
Raised beds that sit on concrete, sealed pavers, solid decking, or intact landscape fabric have no exit point for water. The bed becomes a closed container, and even good soil will eventually saturate if it has nowhere to drain to.
4. Overwatering
Sometimes the diagnosis is simple: the bed is being watered more than it can process. If you’re watering daily with drip or overhead irrigation and the soil never partially dries between sessions, it will stay saturated regardless of the soil quality.
5. Root mat at the base
In older beds, dense root systems from previous crops can create a semi-impermeable mat at the bottom of the growing profile. Rare, but worth checking if a bed that drained well has gradually gotten worse over years.
How to diagnose the problem
Surface test: Water the bed and watch. Does water absorb immediately, or puddle on the surface? Surface puddling means the top few inches are compacted or the soil structure is too fine.
Deep test: An hour after watering, push a chopstick 3 inches into the soil. If it comes out with saturated soil clinging to it, drainage is poor in the root zone.
Drain test: Dig a hole 6 inches deep, fill with water, and time it. Empties in under 60 seconds = good. Still standing after 5 minutes = poor drainage.
Smell test: Waterlogged soil develops a sour, swampy odor as anaerobic bacteria take over. If your bed smells like a swamp, root rot risk is high.
Five fixes, ordered by effort
Fix 1: Stop watering
If the bed is currently saturated, the first step is stopping further watering. Suspend irrigation, let it drain naturally, and wait until the top 2 inches feel dry before assessing the soil structure.
Fix 2: Break up the surface crust
If water puddles on the surface but the lower soil drains fine, you likely have surface compaction. Gently work the top 2–3 inches with a hand cultivator to restore surface absorption. Apply mulch afterward to prevent re-crusting from rainfall impact.
Fix 3: Amend with coarse perlite or grit
For structural drainage problems, mix coarse perlite, horticultural grit, or sharp sand into the existing soil at 20–30% by volume. Most practical when the bed is between crops or relatively empty.
How to amend without a full rebuild:
- Move plants aside or temporarily pot them
- Loosen and remove soil from one half of the bed, 8–10 inches deep
- Mix in perlite at 1 part perlite to 3 parts existing soil
- Return the amended soil, replant
- Repeat for the other half
Fix 4: Add drainage holes or a drainage layer
If your bed sits on concrete or solid pavers:
- Drill 1-inch holes through any solid bottom board at 6-inch intervals
- Or add drainage holes through the lower sides of the frame, near the base
- Add a 2–3 inch layer of coarse crushed stone (not fine gravel — see below) at the very bottom before filling with growing mix
Do not use fine gravel or sand as a drainage layer. The particle-size difference between fine material and soil creates a perched water table effect — water actually collects at the boundary rather than passing through. Use crushed stone or pea gravel, 1/4 inch or larger.

What waterlogged soil does to plants
- Lower leaves turn yellow while upper leaves stay green
- Plants wilt despite soil being wet (roots can’t uptake water without oxygen)
- Sour or rotten smell from the soil
- Slow or stunted growth despite adequate fertility
- Root rot visible when you pull a plant: brown, mushy roots instead of firm white ones

Preventing drainage problems
Start with the right soil mix. A blend of one-third compost, one-third peat or coir, one-third coarse perlite drains correctly from day one. Top-dress with 1–2 inches of compost each spring to replenish organic matter without compacting the profile.
